Joni Cardoso contributed another goal for Atletico, while Joel Ordonez scored for Brugge in the 36th minute.
Atletico's opening goal came after Club Brugge's Hugo Vetlesen squandered two early opportunities. The visiting team initiated the match with intense attacking pressure, aiming to overturn their 3-3 draw from the previous week's first leg.
However, Atletico Madrid's superior quality became apparent, particularly as they dominated the second half.
The Spanish team now awaits the round of 16 draw, scheduled for Friday, to determine whether they will face Liverpool or Tottenham Hotspur.
